No particular bells ringing here; it could be either ignition or FI. 
A bit of dirt in either the ignition points or the FI trigger points 
could cause that kind of a problem if the dirt fell out again.

Since you say that the only parts in common with your old and new 
engine are the coil and the SP wires, I'd try a different coil, if 
you have one. I assume you've already checked the SP wire 
resistances. The OE black Bosch coils were the best.
