[T3] Intermittently running on two cylinders

My wife and I are currently battling this very issue on our '69 SB with stock FI. We're not running Pertronix though. Perhaps you should begin by verifying the ignition system?

For a while, we were running on #1, #2, and #4. When diagnosing #3, the connector for the ground wire snapped off. The wire was brittle and though I didn't see it prior to breaking, it could have been that the connection was so bad that #3 wasn't firing. After replacing the ground connector, #3 works. 

After that, we lost #2 but haven't had a chance to replace the connectors there or do other diagnosis yet. 

I'm no expert, but I'd check the ignition system and the injector ground connectors.
