I am sorry, but the subframe isn't fully bolted on because it will not
align. I feel if I got the frame pulled that having a rusted rocker cause
issues. Is this not correct?

No, the rear subframe bolts to the pan in 5 spots, along with 2 more right
above the shock mounts. It has nothing whatsoever to do with the rockers.

The front beam mounts to the frame head, again far away from the rockers.

This means that the rockers have nothing to do with alignment of either
end.

My guess, is that you need a tapered bar to help "move" the subframe into
the correct location, so it can be completely bolted in place. This bar
could also be a large phillips screw driver, and some torque on the handle
used to help locate it.
