If you're talking about the front main crank seal, that's supposed to be fully 
seated (bottomed out.) If it's put in "flush" those surfaces are not machined 
so the seal may end up crooked. The step in the bore was machined to 
square up the seal.

Of course, it's possible that you're trying to keep the seal lip away from a 
badly worn groove on the flywheel. If that's the case, you're probably better 
off installing a repair sleeve, to give a fresh sealing surface.
